Was Chris Cooper's character killed by mistake in Bourne Identity? Did the assassin think he had killed Bourne?

I presume that the "baddies" were after Bourne because he failed in his mission.

Flyingfox, it's probably me simple mind, but I found that series so convoluted, I never did understand what the *%$## was going on.

Chris Cooper's character, Conklin, was a CIA black ops head, presumably Bourne's boss.
He ends up dead at the end of the movie for failing to have Bourne sanctioned.
